Plot Profile Confusion

Hi All,
i have a microfluidic channel with laminar flow - the line profile of
which is really predictable.  It should be pretty uniform until the
transition between two fluids then change rapidly. If i draw a line
and then plot profile, it looks exactly as expected. However, if I
first set the global properties' scale so that the pixel to distance
ratio is accurate, and the plot a profile the results suddenly change.
Firstly, if I measure the line I draw it reports it's 2 mm long.
However, if I plot its line profile, it shows only from 0 to .03 mm. I
don't know where this line profile is coming from, why setting the
scale changes this nor how to remedy it. Any help would be greatly
appreciated. Best
