You should try the new CLAHE plugin (see IJ or Fiji sites), and/or the local
thresholding methods.

The latter jar for IJ can be found here:
http://www.dentistry.bham.ac.uk/landinig/software/autothreshold/autothreshold.html
and it is by default included in Fiji.
