Dear Antonis,

  Image J is definitely suited to counting cells. How you go about doing
so depends entirely on what your images look like and how you plan to
identify cells that are fluorescent and non-fluorescent. You'll have to
provide more details of what your images look like. Also have a read
through the Image J documentation if you haven't done so already. I
think there are some good hints to getting started in there.
