ImageJ can do some of what yo8u want as is and I think everything with a
little tailoring. Recall ImageJ's power is that it is open and extensible.

The "Edit/Selection/Add to Manager" menu item will allow you to insert
multiple point locations defined by using the Point Selection tool into
the ROI manager. This will be displayed in an ROI Manager window. The
Manager window gives you options for adding, deleting, ... and measuring
things releated to each selection. This doesn't give the distances, but
I'm sure one could write a  macro could be written to do so.

Are you experienced with ImageJ macros?
