If there is a way to produce a 3D distance map, then you can apply that to a
3D "image" of just the centroids. I don't know if this can be produced
automatically. You may need to write a macro. Check the ImageJ lists of
macros and plugins for the distance transform, You might want to check the
FIJI wiki as well.
