This problem is called "automatic segmentation", and has driven
generations of scientists to insanity.

Basically, there is no general solution, but you might be lucky in that
your data could be handled by some automatic segmentation algorithms.

However, it is very, very hard for me to evaluate if that might be
possible without seeing your data.
