tracking vesicles in a cell

Hi,

I am trying to track vesicles (mitochondria) in axons of neurons.

I have 10 images 10sec apart. In each image there are multiple axons. I have
stained the mitochondria so what is seen is red vesicles moving along the
axons in multiple directions and speeds (though most of them are
stationary).

What I want is a way to compare different treatments for their effect on the
movement (deceleration and such).

I thought of tracking the mitochondria automatically and calculate the
average distance and speed of the mitochondria in one image series from the
total trajectories in that series.

Does anyone has a better idea?

Which plug-ins should I use in order to do that?
