Thanks for all the help have decided to use a, sub image instead to get rid of background noise.

Hey Rhodri,
Maybe I did not understand what you mean, but isn't a matter of ticking the
"light background" box in the subtract background dialog? Then you will get
a white background.
What version of ImageJ are you using?
