For segmentation within ImageJ I have built TrakEM2:
http://www.ini.uzh.ch/~acardona/trakem2.htmlIn particular, you want to look at the AreaList segfmentation type (a 'label', but not pixel-based).
From such labels, meshes are made with marching cubes, exportable as DXF and wavefront
for further processing in other software such as Blender or Amira.
