two-channel stack of images: x/y registration plane by plane?

Dear list members,

is there an ImageJ command or plugin to perform x/y registration of
two-channel stacks of images plane by plane (shift at least, maybe
rotation)?
 
I would like to correct for minor (mainly x/y) shifts in two-channel
recordings taken sequentially. There are enough co-localized structures who
should allow for automatic alignnment on a plane by plane basis.

The procedure should not care about neighboring planes or "master" or
"reference" planes.

The plugins I already looked at (TurboReg, StackReg) use masks generated
from adjacent or dedicated planes and mainly focus on registration in z
direction.
