how to perform an automated particle analysis on an image stack?

We recently installed the MBF ImageJ program which has the Nucleus Counter plugin, which we can get to work well for counting individual images. However, we would like to use the software to obtain separate counts for each image within a stack of images. Does anybody know how to do this?
