Thank you so much!  I downloaded StackReg and it all makes so much sense now - what a great plugin.

Depending what you are trying to do (align a stack, create a Mosaic),  
there are plugins that provide a specific interface for those  
purposes (StackReg and MosaicJ, respectively).  Both use TurboReg to  
do the actual heavy lifting.
