Hi Natalia,
How about trying the plugin Threshold Colour instead? You can select based on hue and can try different colour spaces.
Or if you really just want to count "blue", the easiest way is to split the channels (Image - Color - Split Channels) and quantify the "blue image using Image - Adjust threshold.
If it's a histology image (e.g. H & E), you could also try the Colour Deconvolution plugin. It splits out the images based on vectors for each stain.

Subject: Color Counter
Hello Everyone,
I'm currently using Color Counter to anaylze an image of mine.
I'm having some issues with selecting the "unique color" that the
plugin claims it can quantify.
Does anyone have any clue how I can select a specific color so that
the plugin can count the number of pixels in my image?
*Note, I'm just trying to quantify the color blue in my light microscope image.
