Just for future reference:

Indeed window locations are stored in IJ_Prefs.txt, the IJ preferences file.
In such a situation, you can reset ImageJ by running Edit>Options>Reset..., implemented in 1.46p.
It will delete the IJ preferences file resetting all parameters to their defaults upon restart.
