Align images by ROI

Hi everybody,
My goal is to use ImageJ/Fiji to compare images of the same object taken
in different times, so I want to align them using ROI.
I found this http://fiji.sc/wiki/index.php/Align_Image_by_line_ROI that
is almost pefect but can't handle RGB images.
Are there any alternatives?
