measuring the area of flourscence in flourscent microscope images

Hi all,
I am a PhD student at The University of Nottingham, Nottingham, England, UK.
I am searching for a way to measure the area of florescence using ImageJ or any other software, I have a lot of images for cortical neurons stained with specific axonal marker and I am searching for a way to do some quantification, I am interested to measure the area of the florescence in these images automatically excluding the area of dark background, I appreciate if someone could give me some advice or comments and many thanks in advance.
