Merging images from different microscope systems

Hi,

I have two images, one taken from a fluorescence microscope and the other from a Raman spectrometer.

The images have a different number of pixels/µm because of the different camera systems, FOV etc but I have used an AFM reference to calculate the number of pixels/µm for each system and I have resized the lower quality image to match the higher quality so that both now have the same number of pixels/µm.

I now need a method for merging the images together, is this possible? And is there a plug-in which will help with this?
