Fiji updates

I have an administrative question that has been puzzling me for a while. Most of the time when I launch Fiji, (on a PC) there are a lot of updates to instal. What are these updates? Are they for the operating system or for Java or do they include the latest versions of plugins?

In other words, will the menus change after updates (as in "where is that plugin that used to be here") and what would happen if I don't agree to the updates.
