They are the latest versions of plugins and libraries. They might add new
features, and fix (or introduce) bugs.

In general, we try very hard to avoid commands moving around or
disappearing. An exception to that is the recent update of Bio-Formats to
version 5.0.0: those commands moved from Plugins > LOCI to Plugins >
Bio-Formats. But you can still find them using the Command Launcher (press
L; the very first feature of ImageJ you should memorize IMO), and old
macros that call those commands should still work.

Nothing. You can tell Fiji to never bother you again about updates being
available, and after that, your Fiji will stay the same until you run Help
> Update Fiji by hand. But if you do that, you will not receive bug-fixes
until you ask for them.
