DNA contour length measurements (with varying fluorescence intensity)

Hi all,

   I would like to measure contour lengths of fluorescently labeled DNA molecules stretched on a surface. Problem is the fluorescence intensity is not uniform through the DNA length, meaning some segments of the DNA are folded/overlapped such that there are some segments that are brighter than others. I would like to take into account this varying intensity along the DNA length when measuring its contour length. Is there a way to do it using ImageJ?
