I can confirm that behaviour. None of my own and downloaded custom plugins
runs while showing the same warning as mentioned by Amsha for all of them.

I can also confirm this behaviour while trying to separately intall any
custom plugin .

Updating to ImageJ 2.0.0-rc4 / 1.49b caused this behaviour in my case as
well
