Voxel-by-voxel / pixel-by-pixel correlations

Hello everybody!

To put it short: I would like to perform voxel-by-voxel / pixel-by-pixel correlations on two stacks of fused medical images.

A typical example is shown in this paper --> http://www.ajnr.org/content/31/3/549.long

We would like to do it in a similar fashion, i.e. 1) perfectly align / fuse two stacks of different imaging modalities, 2) define a VOI and 3) perform a pixel-/voxelwise analysis of this VOI between the two modalities using scatterplots.

Does anyone of you have a clue how to do it and which plug-ins to use?
