3D Transformation

Hello,
We have CT scans of mouse heads and need to transform them into standardized anatomic orientations.
They can be positioned in 3D Viewer, I can save the transform file, apply it, but Edit>Transformation>Export transformed image does not save the new orientation.  It always gives the original image.  Same with saving from Fiji.  

Is it possible to apply the transformation parameters saved as a 3D Viewer .mat file to a volume in TrakEM2?
