Measuring connectivity within interpolated ROIs

Dear all,

I am a boneJ user and would like to measure the bone parameters in my stack. I first required to determine the ROI in some selected slices followed by interpolation. I can clearly see the the generated ROIs, however, I cannot limit my calculations to these ROIs. I would therefore like to know if there is possibility to clear outside the interpolated ROIs in imageJ? I know that it is possible to fill inside the ROIs automatically using ROI manager>Fill but not sure if I can remove the surroundings..
