Hi Xing Lu,
I don't know whether there is a more elegant solution just using ImageJ,
but when I was in a similar solution, I converted the two movies so that
they have the same frame number. I used virtualDub
(
http://www.virtualdub.org/) for this. Once both movies have the same
frame number, I used the combine stack tool to create a single
stack/movie of the two files.
