Does the Stitching plugin only create a stack in one channel?

Hello all,

I'm moving smaller images from Imaris to Fiji to stitch them together and move them back to Imaris for analysis. However, after stitching in Fiji, the resulting stack of images is in a single channel and so limits my ability to analyze the image in Imaris. Is there any way for the stitching plugin to retain the channels that exist for the initial images?
