Find the surface of a 3D Volume

Hello ImageJ Guru,
I'm a new acolyte of your powerful image tool and i have a little question,
What is the best way to obtain the z coordinates of a point?
This is the scenario:
My program use ImageJ to open some Nifti file, then with the 3D viewer the program take a frontal "picture" of the volume, then a particular algorithms create a list of point. How i can transform this 2D points into 3D points?
