Find Connected Regions

Hello, everyone


I am trying to use plugin "Find Connected Regions" in my analysis.


As I understand - substracted images are colored due to their nubmer (?) I
wasnt sure - its not mentioned here (
http://www.longair.net/edinburgh/imagej/find-connected-regions/ ).

At least it seems so in "image where each value represents the region
number"

Am I right?
I want to subtract images, colored via intensity value or maybe area value
of this connected regions.
Is it possible? It would be great if anyone ll find time to give me some
tips.

Images are example of my objects. Sorry if i'm asking silly questions - i'm
much more physiologist than anything else.
