While ImageJ + bio-format plugin opened .im3 file Fiji was unable to do it.

Which plugin one can use with ImageJ to automatically count nuclei?  The ICTN plugin from Center for Bio-image Information seems to be corrupt and error message appears immediately after download.

Yes,
You can using Fiji (Fiji Is Just ImageJ http://fiji.sc/Fiji). Plugin Bio-format coul be read and write .im3.

Or, download Bio-format plugin (http://downloads.openmicroscopy.org/latest/bio-formats5.1/artifacts/bioformats_package.jar) and put it  in plugin folder from ImageJ, and restart ImageJ.
