Hi Ofra,
Do you mean using 3DManager in a macro or in batch mode without gui ? In
macro it is working quite well, you can find some examples here :
http://imagejdocu.tudor.lu/doku.php?id=plugin:stacks:3d_roi_manager:startIn batch mode, without displaying the ImageJ gui interface, I assume it
should work, never tried ;) .
