Enable the “Use virtual stack” option in the File>Import>Image Sequence dialog box.

In the latest ImageJ daily build (1.50e15), a point added to a stack image by the multi-point tool is only displayed when that image is displayed, as long as “Show all” is not checked in the point tool dialog box. The multi-point tool now also supports counters, similar to Cell Counter counters. You can upgrade to the daily build by using the Help>Update ImageJ command and selecting “daily build” from the drop down menu.

The Analyze>Measure command displays the x,y coordinates and stack positions of the points in a multi-point selection.
