Hello
I would use TrakEM2. It comes with FIJI distribution of ImageJ. I would
import both images to different planes of a 2-plane project and use
manual aligning with landmarks. Afterwards you can export to a 2-slices
stack of the aligned images with adjusted canvas as needed. It is a bit
of a learnig curve, but good documentation exists.
