Yes, my missing step was to explicitly subscribe to the FFMPEG update site.
I am now up and running!

Ensure your ImageJ is subscribed to the FFMPEG update site[1]:
When I do it with Ubuntu 16.04 on a freshly downloaded Fiji installation,
the following files are downloaded:
* /plugins/FFMPEG_IO.jar
* /lib/linux64/libffmpeg.so
The commands (implemented through FFMPEG_IO.jar) become available upon
restart:
* File > Import > Movie (FFMPEG)...
* File > Save As > Movie (FFMPEG)..
Perhaps the files you mention (jars/ffmpeg.jar and
jars/linux64/ffmpeg-linux-x86_64.jar) are from a different update site, or
you have installed them manually? In either case, the Updater should be able
to help you[2]
