Counting pixels above a selected threshold for multiple images

I need to count pixels above threshold for over 500 images. I selected a threshold and tried using 'Batch processing'' but got a different result from when I counted the pixels for an individual image. I am quite new to imagej though and would appreciate any assistance I can get on this subject.
