Using the Brush Selection to Isolate Analysis with Plugins

Hello,

I am using the Angiogenesis Analysis plugin with ImageJ, and I was wondering if there was anyway to isolate the plugin analysis to only analyze the portions of the image that is selected, as there are some bubbles in the image. Can this be done with the software?
