Hi Matt,
The problem is the calibration of the image, for the "good" one it´s
0.06x0.06x0.4 microns and for the "bad" one it´s 0.16x0.16x0.16, so it
looks like the Z calibration is lost for the "bad" one. You can easily
check if the calibration is correct by visualising your data in 3D viewer .
