I am doing a lot of live imaging with stuff floating in my medium. StackReg makes sometimes crazy moves. I have solved the problem by using Multistackreg (http://bradbusse.net/sciencedownloads.html). Registration is done on blurred or filtered images, transformation file is saved and used as template for registering raw images.
