Hi Kenneth,

one idea: if you want to do registration mainly based on dark features,
you could use a pixel value transformation that makes differences in the
dark areas appear with more contrast than those in bright areas, e.g.
the logarithm (Process>Math>Log, best convert to 32 bits before). You
could also try square root, which is "weaker" than log.
