For pixel based colocalization, you can use this imageJ/Fiji plugin
https://imagej.net/Coloc_2 . The website explains some of the caveats
for colocalization analysis and how to use it.

JACoP is also a useful plugin, and it is described in this publication
https://onlinelibrary.wiley.com/doi/full/10.1111/j.1365-2818.2006.01706.x
