Hi Glen,
Running ImageJ 1.43f Windows XP, I get the Z-projection in a
new window and keep the original stack when calling from a
macro with either
run("Z Project..."); or
run("Z Project...", "start=1 stop=114 projection=[Max
Intensity]");
So I can't reproduce your problem. However, an easy work
around for your situation could be to add
run("Duplicate...", "title=stack.tif duplicate");
before your z-projection command line, that would project a
copy of the stack, thereby preserving the original. Changing
title= would take care of naming issues.
