there is no checking for updates within the 3D Viewer plugin, so this
can not be the reason. It only checks locally on your machine which
version of Java3D is installed, and only if it detects a version which
is too old it will show you a message. So no silent connection to the
internet.
If you are using the 3D Viewer on ImageJ (and not Fiji), I'd recommend
to switch to the Fiji version. It is much newer, and it uses an updated
version of Java3D. It would at least be worth to try if the problem
remains when using it with Fiji.
Otherwise, starting ImageJ from the command line might give more hints
on where the program actually hangs.
Regarding the website: Yes, neurofly.de is down. The 3D Viewer
documentation has been moved to the Wiki:
