ok, so that small drawback stayed.
I do not run the plugin from the plugins-(sub-)menu, but I have an extra Plugins Controll Panel, which also calls from
subsub...folders of the plugin folder. And obviously, I can compile in the subsub...folder, but with the error message.
The compiled class files are then located correctly in the subsub...folder and can be called with the Plugins Controll Panel.
So, I just decided to tolerate the error message.
 

I need to diversify into a deeper subfolder structure, because I am storing incoming students' Image Processing Lab programs by various criteria.

Hello Angelika,

the plugin files are allowed to be nested no deeper than one subfolder. In your case, 'my_program.java' should be in the 'DIPDBVlab' folder, not any deeper.

Hello, all,
I downloaded ImageJ 1.47v daily build to try this new feature.
When I run "Compile and Run" from the editor I still get this error message " Plugin or class not found... ", as it used to be
before 1.47v. But then, when I call the plugin from the Plugins Control Panel it calls the correct plugin. So, it compiled in the correct folder.

Maybe eventually, somebody can remove that error message?
I am working under Windows xp, and my plugins are "buried" in the folder structure
ImageJ
plugins (subfolder)
DIPDBVlab (subsubfolder)
v031 (subsubsubfolder)
my_program.java
