Correctly measure distance between three points

Hello,

I have very tiny cells (500 nm) marked with 2 or 3 fluorofores and I want to measure correctly the distance between them.

The only way I have found to do it is to stack the three fluorescence images in a Stack and then measure the distance with the plugin MtrackJ.

The problem I have is that the tool to track the points by the "Bright centroid" or "Maximum intensity" have a huge error for the resolution I need.

Is there a plugin or a way to measure distance between areas instead of points? Or a way to do it with points better?

Because I think I am getting a huge variability because of the non-exact measure of the center of the fluorescence signal.

I don't think it is too basic, but I'm not sure what you are looking for either.  Here is a plugin that will measure distances between points or perimeters - but it is only 2D.  Could you modify the plugin for your needs?
