Dear DanielS,
For somebody to be able to help you, you need to give access to an example
picture.
My best regards,
Philippe

Re: How to segment a brain tumor?

Krieger, Donald N.
Dear Daniel,

In case you are unaware of it, freesurfer is a powerful package designed for segmentation of normal brain anatomy.
Here's a link to the front page of their website.
  https://surfer.nmr.mgh.harvard.edu/

There's an active email list with an online archive.
It seems very likely that much about your problem has been solved by people on that list and the solutions may well be in the archive.

Best - Don
