I have an idea, but not a plugin:
fit an ellipse to each of the two glass beads and follow the two ellipse centers,
calculate how the parameters of the big and small semi-axes of the ellipses change
from one image to the next of your 113 images. That should give you 4 parameters
(x,y of the center and the size of the two semi-axes)
that change during the time series and may describe what happens to the beads.

PS If your images are not top secret, would you mind sending me the image stack for me to let my students in the image processing lab write a plugin
that does exactly what I described? It might be too late for this semester and also for the solution of your problem,
because the lab just finished, but you would make a contribution to the
education of young scientists for the following semesters ...
