That is why I updated the script to make a better .desktop that will make
things less confusing.

All you have to do now is to update Fiji and run said command (in your
case *after* deleting Desktop/Fiji.desktop because the script will refuse
to overwrite it).

That will be gone.

Well, the icon on the desktop will not be called "Create Desktop Icon" but
"Fiji Is Just ImageJ" instead. :-)
