Question about shape analysis

Qian He
Hi all

I have a shape analysis problem

As shown in the attached image, there are three atomic columns but each
have different shape, it is interesting to characterize the shape of the
atomic column in the middle, which is like a comet, however it is
complicated by the two adjacent more gaussian like atom columns

I tried to fit with elliptical functions but the results are not good at
this moment

I just wonder if anyone have some good advices or similar experiences

Thanks very very much

Cheers
Qian

Dear Qian,

you may try the ImageJ-PlugIn "ContourPlotter".

You can experiment with various "Levels" that may give you an impression
of the shape and of the levels at which the disturbing neighbors have
about equal intensity. Finally you may set the optimum level as a ROI.

Another approach is to use thresholding.
