ROI manager, multi measure: ROIs in different Z not considered

Adrain B
Hello,

I think there is a bug - or it´s just not made for that - in the "multi measure" function included in the ROI manager (FIJI/ImageJ V1.49S) or I´m doing anything wrong. Maybe someone has a solution o can confirm the bug.

I have images with several z layers (and several channels). ROIs are drawn in different z and going through them in the ROI manager it jumps to the proper z. Also in the properties of the ROIs it seems to be correct (e.g. ROI1 4,3,1 = channel 4, Z 3, 1 I don´t know; ROI2 4,4,1).

I want to measure all the ROIs in their z but when doing "multi measure" in the ROI manager it measures all of them in the same z.

Any idea why or is it just not thought to consider the different z position of the ROIs in the "multiple measure" function of the ROI manager?

Meanwhile I will write a macro to measure "manually" ROI by ROI which takes in account the different z.

Thank you!

Hi Adrian,

Many things can affect the behavior of both of these commands. So first of
all, both "Measure" and "Multi Measure" measure the area of the selected
ROI(s) in the ROI manager. This defaults to all ROIs if there is no set of
explicitly selected ROI.

Each ROI remembers the slice it was placed on. Your manual measurement
performs as desired because you manually placed each ROI in the appropriate
Z slice.

The behavior of "Multi Measure" is configurable and will changed based on
what options you checked. Fundamentally, "Multi Measure" is saying "take
all of my selected ROIs and measure them in a single plane" - effectively
disregarding the original plane to which they were attached.

I am assuming you did not check "Measure all XXX slices" in the "Multi
Measure" dialog. That is why it took all your ROIs and measured them on the
current, single slice.

If "Measure all XXX slices" is checked, it will take your selected ROI(s)
and measure each of them on each slice. I would suggest also checking "One
row per slice" in that case, as it will make it easier to distinguish
measurements.

The real convenience of "Multi Measure" comes when you want to measure the
same ROI(s) across multiple slices, since you only need to draw a given ROI
once.

If you have each ROI explicitly created, then there's no need to use "Multi
Measure" - as you discovered.

Hope that helps.

Thank you Mark!

Now I have it clear.
Measuring with one click all ROIs wherever they are would be anyway not a bad option instead of measuring them all separate. But with a little macro its also fine.

Thank´s!
