One of the batteries that Johannes has ncluded is exactly what you are talking about. The Fiji Script editor speaks ImageJ Macro lang, java, java script, beanshell, clojure.... It has syntax highlighting, and effectively gives you a nice script / plugin development environment that is tightly integrated in the ImageJ. Do you know what the uncompressed size of these images is (should be less than 4GB, I think)? I have this same problem opening large Jp2s (I have 12GB RAM), which has led me to use other solutions such as MatLab and the Kakadu library for dealing with large Jp2s. Even then I try not to use the full-sized image where possible, but my Jp2s are more like 200-300MB. If I want to work interactively with the full-resolution image, I will use a viewer specifically designed for dealing with very large images (such as a whole slide image viewer). Sorry if that is not very helpful.
I suggest contacting the LOCI group directly as they are usually very helpful when their library has issues. If this problem isn't the fault of their library, they are usually pretty quick to point out where the problem exists. Uncompressed size is in the 100s MB. I could use PaintShop Pro to open a jp2 file resistant to ImageJ and export it as a tif at 600MB.
What whole slide image viewer are you using? I am very interested in that.
