I am new to NeuronJ and wonder whether has anyone used NeuronJ to count dendritic spines? I would like to know how.

Hi Ai Na,

I don't think NeuronJ can count spine, as it is primarily devoted to neurite
tracing.
You should look at Cell Counter or other manual point picking counters.
For automatic counting I guess spines heads that are well labeled (actin,
PSD ?) are round blobs so it should be straightforward to count them using
the Analyze Particle function of ImageJ if the images are of good quality.

NeuronJ was indeed developed primarily for measuring lengths of neurites, not for analyzing spines. There exist several tools that (at least claim to) do spine analysis. See my recent survey of neuron tracing for more details and links:
